The top level directory (named $ProjectDir in the scripts) is user defined, and all data will be created in or below this directory. Each protocol will create its own subdirectory (see the suggested names below). Inside these subdirectories, each protocol will create a subsubdirectories for each execution of the corresponding protocol (with user defined names, like run1, test2, etc.). These subsubdirectories are called working directories.
