Sonic is an anthropomorphic blue hedgehog from an alien planet born with supersonic speed, who was forced to flee from his home planet to Earth after he and his caretaker Longclaw were discovered by a tribe of echidnas. 10 years after hiding away in Green Hills, Montana, Sonic accidentally creates an energy surge while playing baseball that causes a blackout across the Pacific Northwest, gaining the attention of the government who sends Dr. Robotnik to investigate. Sonic attempts to use his rings to warp to a mushroom planet, until he is seen by Tom Wachowski who shoots Sonic with a tranquilizer gun. This causes Sonic to drop his rings and send them to the Transamerica Pyramid in San Francisco after reading Tom's shirt before going unconscious. When Robotnik comes to Tom's house and finds out about Sonic, Tom eventually agrees to help Sonic retrieve his rings and the two flee from the house in Tom's truck after being attacked by one of Robotnik's drones.

On the road, they stop at a bar where Sonic learns about bucket lists and later accidentally starts a bar fight. Sonic and Tom stay at a hotel where Tom learns he has been labelled as a "domestic terrorist". The next morning, Tom tells Sonic about his plans to move to San Francisco to join the SFPD to which Sonic is offended because he has no reason to leave the ones Tom cares about while he was forced to. Meanwhile, Robotnik had tracked down the two and attacks them. After successfully destroying most of his drones, Sonic gets a tiny sticky bomb stuck to him, prompting Tom to pull over to get it off. The bomb explodes behind Sonic, so Tom takes Sonic to his wife Maddie's house to help him. After handling Maddie's sister, Rachel, Maddie gets Sonic to wake up using smelling salts, and joins Sonic and Tom on retrieving Sonic's rings. The three steal Rachel's car since Tom's truck was totalled by the drones, and reach the Transamerica Pyramid. As Sonic is about to throw a ring after saying goodbye, Robotnik appears in an aircraft powered by one of Sonic's quills that was dropped while at Tom's house. Sonic sends Tom and Maddie somewhere safe, while Robotnik chasing Sonic while teleporting via the rings. However, Robotnik defeats Sonic as they warp into Montana, but Sonic reawakens after Tom expresses how Sonic was his friend and sends Robotnik to the mushroom planet. Sonic settles in with the Wachowski in Green Hills.

Following the events of the previous film, Sonic has settled into Earth and aspires to become a hero, acting reckless and irresponsible in the process. When Tom and Maddie leave for Rachel's wedding in Hawaii, Robotnik has returned from the mushroom planet, with Knuckles the Echidna in tow. When Knuckles fights Sonic in search of the whereabouts of the Master Emerald, a young fox from another dimension named Miles "Tails" Prower saves Sonic and forms an alliance with him. Robotnik and Knuckles also form an alliance, with Robotnik promising to lead Knuckles to the Master Emerald in exchange for destroying Sonic.

Hiding in Wade Whipple's garage, Sonic and Tails find that the first step to finding the emerald is in Siberia. Sonic convinces Tails to come with him, promising to not let anything happen to him. The two shelter in a bar, but are almost killed after having trouble communicating to the locals. They unknowingly enter a dance fight to save their lives, but eventually win after Sonic raises Tails' courage.

The next morning, Sonic and Tails enter an ancient cave where, not only do they discover that the Knuckles Clan and Longclaw's tribe have been fighting over the Master Emerald for centuries, but they also find a compass that leads to the Master Emerald. However, Robotnik and Knuckles ambush the two in an attempt to steal the compass, with Robotnik taking the compass and knocking Tails unconscious. An avalanche starts, and Sonic calls Tom on his phone desperately asking him to use a ring that he gave Tom before leaving to save him. Tom eventually does so, interrupting Rachel's wedding in the process. Sonic, Tails and Tom are captured by government secret agents as Commander Walters explains that a global task force known as the Guardian Units of Nations was created to deal with alien threats after the incident in San Francisco. Maddie, with help from Rachel, rescues Sonic, Tails and Tom using Tails' inventions.

Meanwhile, Robotnik and Knuckles uncover the location of the Master Emerald, which is within a labyrinth hidden in the sea. Sonic, feeling guilty for breaking his promise with Tails, runs across water over to the labyrinth in a race to get to the shrine before Robotnik and Knuckles. When they all reach the shrine at the same time, Robotnik stealthily steals the emerald for himself while Knuckles is distracted fighting Sonic. Robotnik betrays Knuckles, revealing that he was only using him to his advantage, and absorbs the power of the emerald. As the labyrinth floods, Sonic and Knuckles save one another and form a friendship after a heart-to-heart.

Via a biplane, Sonic, Tails and Knuckles return to Green Hills, Montana where Robotnik has used his emerald powers to build a giant mech. After failing to defeat it separately, Team Sonic formulates a plan to have Sonic distract Robotnik while Tails and Knuckles sneak into the mech to face Robotnik. The plan is initially successful, although Sonic is heavily injured in the process and the mech is still functional without the Master Emerald. Tom and Maddie save Sonic from being crushed by the mech's foot. Robotnik has the Wachowskis cornered and the Master Emerald breaks, with the Chaos Emeralds inside falling out. Believing this to be their final moment, Sonic unintentionally absorbs the Chaos Emeralds and transforms into Super Sonic. He successfully destroys the mech and defeats Robotnik, and releases the power of the Chaos Emeralds. After Knuckles fixes the Master Emerald, Team Sonic vows to protect the Master Emerald at all costs.
