Rewritten much of the code relating to the merging, improved the speed of merging by about 10 times.

Fixed most of the bug and crashes in previous build. Stabled after tests.

This is a version still far from perfection, please stick to git clone for the newest version. Since most of the updates will ensure a increment in safety, performance and quality.
