Channel-only output files skipped in certain situations

Some restarts of the model with channel-only skip output of the output files (though the restart file is output). Some restarts of the model have the output files....

Expected Behavior

The output files should be there...

Current Behavior

Sometimes, the output files are not there.

Possible Solution

May be related to some time keeping flags with t0output or maybe something like his_out_counts which is not tracked properly in channel-only.

Steps to Reproduce (for bugs)

I'm running the 6mile domain on cheyenne. Run of the first and second hours produces no output files, the third hour does.
I should see if this is reproduced with croton.
