In each session it takes a bit of effort to get the keyboard to be responsive to shortcut inputs. Usually playing around with the side menu and/or double-clicking on a landmark a few times can get it working, but it's usually a struggle

I tested this a bit more. It seems like clicking in all three windows and clicking and dragging with the mouse in both image windows makes the keyboard shortcuts work in both image windows. If you don't do all of that, the keyboard may be unresponsive in one or both image windows.
Narrowed it down to clicking in the 3 BigWarp windows as follows;
Landmarks, fixed image, landmarks, moving image
Don't know if it matters if you go to the fixed or moving image first, but you have to click in the landmarks at least once before clicking in each image window
