Use of netcdfAll.jar for command line tools

There are places in the docs that refer to the use of the netcdfAll.jar when running command line tools. These should be updated to suggest toolsUI.jar, as a logger is included in that jar and the NOOP logger messages that show up when using netcdfAll.jar will go away.
